I don't remember Jake ever saying two words with Sean but it could work.
My guess is that Warren and Louise take advantage of a mentally ill Jake to build up evidence against him and then frame him. Warren might then make some 'threat' about Charlie's health if Jake doesn't confess to killing Sean.
This was both storylines are complete and Jake can go down almost as a 'hero'. He knows he should be punished for things he's done in the past (hit&run, simon, charlie and nancy) and therefore he accepts he belongs in prison
Only thing is it it being hinted at in the soap magazines that it it Justin who is going to be framed for Sean's murder.
After all with Katy leaving Warren can get his revenge on Justin for leaving him in prison knowing full well that Justin knew that Warren was innocent of pushing Clare of the balcony of The Loft. It would be far easier to frame him than it would be for him to frame Jake.

it would be the most stupid thing if jake actually gets framed for murder since he hardly knew sean so it wont make sense for him to have motive and if louise and warren expolit him its sick hes not well. may be time for me to give up oaks if rubbsih like this happens

and jake is crazy, tried to get nancy done for molesting newt and tried to rape her. If that doesn't scream out "lock him up" i don't know what does. I'm glad he goes to jail.
I don't know if I'm liking the sound of this storyline ... it just seems like overkill! I know Jake has to leave but I think they could have done it better! The fact they're going to tie it in with Sean's murder, I dunno I jst don't like the sound of it at all! I know he's mentally ill and insane at the moment but back then he was going through a lucid period of time so ... I dunno just don't like it!
