Sounds fairly wacky, I'll grant you, but there were images on the mural in Swan Base that did seem to depict a deluge. We have also had a reference to the Gilgamesh myth (which is the earliest extant deluge story, with striking similarities to the biblical version), and flood mythology is pretty widespread, certainly not exclusive to Judaic religions.

I don't think it can be discounted as a reference at the very least - there's also the forty-days mention. It could, perhaps, be a myth that the Others have chosen as representative of their situation: certainly every group doesn't have to think they've been brought there for the same reason.

Perhaps the flood is only to be understood as a metaphor, and some other apocalyptic scenario is on the cards. All this talk of "incidents" and "sickness" certainly points in that direction. Perhaps the island is a survival cell / time capsule intended to preserve some remnants of human civilisation in the event of a catastrophe forseen (or engineered, depending on your level of cynicism) by Dharma.
